Differences between 97-00 & 01-04 headers?

Differences between 97-00 & 01-04 headers?
What is the difference between aftermarket headers 97-00 and 01-04? Recently purchased 2 sets of headers from forum members-one LT and one Shorties. One set seems to have a threaded hole on the Passenger side header. I was told that each set was for an '03. Is there a purpose for it that can be eliminated if I wanted to use that set without it? Is there any other differences?
Did a search of all forums and there wasn't any info on this (but somehow think that it's been addressed).

Two items that I have been told that are different are
1) The EGR tube on the pass. side is forward a few inches.
2) The mounting for the bell housing my take slight adjustment to fit. I.E. slight bend or widening the hole.
I am looking at headers from an 03 for my 99 and these are the only two things that people replied with.
