Looking to reprogram cooling fans now and maybe a few minor things later. Checked out Hypertech III and it will do the basics but I may want to do some in-depth changes down the road (timing, fuel trim, etc.). What are my options other than the nice and simple Hypertech. NOTE! I do not want to use a computer based program like LS1 edit, I want it all in one piece of equipment. Do not want a big learning curve to deal with. Any options that do more than Hypertech.

No way around it if you "may want to do some in-depth changes down the road (timing, fuel trim, etc.)" no handheld is going to do a good job of that. And there is a fairly steep "learning curve" involved in making the changes you speak of, timing, fuel trim, etc, if you wish to do them right. There is just no shortcut or simple way to effectively tune today's cars they are so advanced.
If you just want to install a canned performance program and maybe adjust your fan settings, then one of the handhelds is a good option. But for the kinds of things you are talking about, it will not be the best option.
If you are thinking of doing the changes you list then it is better to look into one of the computer based programs.
I started out with the Predator. Now I use HP Tuners. The difference is like comparing a smoke signal to a cell phone.

The Hypertech really has only one performance tune. It is a one size fits all. It was designed to tune a stock engine. If you have many mods it is probably not for you.
It does other things though, like:
change rev limiter
change tire size
change shift points
change fan settings
performance tune and back to stock
increase shift firmness
It will not properly do gear scaling. I think it will change a 2.73 to 3.15 and vice verse, but I am really not sure on this point.
I had one and for what I used it for it worked well. Usually you can pick one up used on the forum for around 150. I would not go that route again though there are better hand held's and definitely better tuning programs for a lab top. Good luck
the vinci/crane tuner allows fuel and timing changes. it also offers 7 preset tunes depending on cam choice and whether or not you have a super charger. you can also make changes to the preset tunes as well. here's a tutorial i made about the tuner. http://www.stealthram.com/vhptuner.htm
I have tuned my 97 A4 which has 3:42 gears and the Hypertech worked for me. It is very easy to use but has limited capability. Some guys have only been able to get the 3:15 ratio. When I first called Hypertech they told me it would not work with 3:42 gears, even though the ratio is an option in the program. Amazingly mine does work. The only other changes I made were for minor gear shifts, and this also works. I bought one 2 years ago for $200 and I'm sure you could probably get one for less today.
Thanks to all that replied, your insights are helpful. I have the 3.15 ratio rear from the factory as a performance option so I'm O.K. there, the car does run well with no problems. I've deceided to wait until I make intake/exhaust mods - maybe this winter. Until then I still have the need for fan re-programming since I did a thermostat mod (170).
Have a post on scan an tune site looking for a free or low cost computer adjustment from a forum member but no responses came back. My only choices now are buy a hypertech or something like that or pay over $100 for just a fan re-program (neither worth it for just a fan adjust).
