You have two methods of tuning the LSX engines, hand helds and software. Both use an OBD II cable to access the engine management. The hand helds are OK for stock engines and offercode reading and limited tuning functions. Of the options, the best are for A4 cars. The shortcomings are limited functions and adjustment, lack of scanning and on of little use on modified engines.
The tuning software comes in two varieties, tuning only and tuning/scanning. LS1 edit and Tuner Cat are the tune only and HPTuners and EFILive are multifunctioned. The software versions require a computer to scan and make adjustments, but black box options are available on EFILive and probably soon for HPTuners.
The most important function, is the scan logging ability. When you make a change to the PCM, it can take as long as 40 minutes of drive time to measure what effect the changes have made.
While this is an over simplifiecation, the handhelds are nice to make limited changes and usually do not let you make an expensive mistake. The tuning software offers unlimited possibilities and the ability to scan you PCM to see the effects of the changes. The disadvantage is the learning curve to maximize your improvements. However, there are many forums out there that will give you help.
