Default Header/cats/x pipe install - what else underneath?

Have had an exhaust leak for way too long that no one could track down, so I bit the bullet and got a new set of GHL's, high flows, and an X pipe back to the mufflers.
What else should I think about doing under there while the pipes are off and it's up in the air? It's a '99 coupe with 40,000 miles.

A ceramic coated tunnel plate will keep the heat down in the cockpit.

I couldn't see in your profile if this was a stick or manual, if manual make sure the clutch is in good shape. You can peek at it through the bottom bellhousing cover also. All that has to come off to get to the clutch

Manual. Clutch still bites well.
Is it possible to change rear / trans fluid or do the mufflers have to come down?

Consider this for the handling improvement ALONE!
The heat reduction is a bonus.

What's it take to change the trans and rear end fluids while I'm there?

The trans and diff plugs are easy to reach, no exhaust removal necessary. It's been awhile, but I think one of the two has no drain plug, so you must suck the fluid out?

I you still have the dreaded skip-shift, it would be a good time to install the little eliminator plug.
If you want to change mufflers, do it now, car must be on a lift to get them in/out.
