My diagnostics screen is flashing Charge System Fault. I have replaced the battery and the alternator. The original alternator was charging 12.9 at its peak. The new alternator charges at around 13.1-13.6. We have checked the grounds. Any other ideas?

Check the positive terminal connection at the starter (under passenger side header). I had the same problems and mine looked like this:
I have received this warning twice after starting my car in the last 3 month's I've owned it. Each time the voltmeter actually showed a slight over volt (15+) but not high enough to hurt anything. the battery needed replacing anyway so I did that. No problems since then but I'm not sure if its related.
After letting my car sit for a week I disconnected my 1.5 amp battery tender which showed a full charge. Upon starting , I got the infamous Charge System Fault which disappeared and has not resurfaced. No prior problems, the battery is the original, 2004 C5.
Could I have overcharged the battery? Shows 13.8 volts while driving.
