You will have to recalibrate your FOB. Here's the steps:
1) Turn ignition on
2) Turn radio off
3) Press Driver Information Center (DIC) RESET button
4) Press OPTIONS button on the DIC until display is blank
5) Press and hold RESET button for 3 seconds
6) Press OPTIONS button until FOB TRAINING is displayed
7) Press RESET button to begin programming sequence.
8) Simultaneously press and hold LOCK and UNLOCK buttons on first remote for 13 seconds until message appears stating programming is complete. The computer will ask to program second FOB. If you don't have a second FOB follow on to step 9.
9) Turn ignition off and remove key for ignition.
10) Test remote or remotes

That should take care of your problem!

After-market radio has no effect on your problem.

What do mean by computer messed up car ? That doesn't tell us anything, please elaborate.

If the fob(s) have already been programmed to the car and they have been functioning OK prior to the car battery disconnect, then after reconnecting the battery, simply press and hold down the “Lock” & “Unlock” buttons simultaneously until the horn beeps. (About 10 seconds) This is how I re-sync my fobs after I reconnect the car battery on my 2000.

Great little piece of information! This worked on my 98 too.

WHAT ?????????

The PCM does not supply power to any part of the car. What makes you think the PCM is bad ?? If you are not getting power to certain parts of the car, you have a problem with either fuses or cut/damaged wiring.

You said you installed the aftermarket radio, you (or whomever installed it) need to go back and look at how you wired it into the car. Sounds like an installation error.

The radio receiver for the key fobs, and also the TPM sensors, is located in the rear of the car and has NOTHING to do with the entertainment system in the car.

Hope this helps
