P1416 code, Check Engine Light, loud clicking noise after intake mods

P1416 code, Check Engine Light, loud clicking noise after intake mods
Approx 100 miles after intake mods in signature, CE light comes on, 1016 codes get thrown, now LOUD "sticky lifter like" noise at startup and noise lasts for several minutes, but not every startup, and not seemingly related to whether its still warm before starting or not. Can restart it and it idles at 700 rpm (A4), runs smoothly and no noise. Did the idle relearn after mods install. MPG is same as before.
What gives?
Can the "air pump" be causing this? Got shop manuals on the way. DIY r&r? HPPIII on the way, should I reprogram with it or replace the "air pump" or whatever first?

I would say that it probably is. make sure the hoses are connected properly and not kinked. I had one come off and set a code.
