Default engine wiring question

i have a 99' 6 speed, am putting an engine from an 02 auto, will the engine harness be the same?

You're keeping your wire '99 harness, right? If you do, I can't think of any problems. Re-use your MAF since the later MAFs have a single plug set-up and you'd have to use a wiring harness adapter to use it, not to mention the size difference.
Keep your crank balancer (use new bolt). The 01s+ show a different part number. Don't know the difference. Swapping your clutch/flywheel over shouldn't be a problem. Keep it "indexed" (pressure plate bolted to FW in the same place) like it is now just to be on the safe side.

i bought the 99' w/o an engine so, i dont have the harness. the 02 engine was in an automatic

Are you saying the '02 has the harness? If not I would try to get a good '99 harness if possible. Try Gene at Karshop. You'll obviously need the clutch/flwheel and the earlier crank balancer (use new bolt)
You'll also need the earlier (110 amp) alternator too since the PCM in the '99 is not calibrated for the later 140 amp models and you'll get constant "Charge System Fault" warnings on the DIC.
