I think it makes a difference. I have coated headers then I coated the mid section, valve covers and timing cover. Now my oil temp only gets above 210 if I really get on it.

Typically the outside gets two coats and the inside gets one coat. They don't coat the inside of the cats and I've never had mufflers done so I don't know how they handle that.
I know that JET HOT will coat just about whatever you want. They've done suspension coil springs, six blade mechanical fans, intake manifolds, etc for my cars and friends cars.
They will coat just the outside of pipes if that's what you specify, but it might affect the warranty. I'm not sure about HPC, CERMACHROME and other ceramic metallic vendors.
