Will it hold up
I am in the process of putting on ls6 heads pp, ls6 intake manifold pp, new cam and clutch, with headers back exhaust. I've already planed on replacing the cluth for sure. Will the rear end and drive shaft hold up to the added power? Is there anything else i would have to worry about failing?

C5's have a torque tube that is very capable of holding much more power than you should have.
The rear-end is another story with a MN6 car. At the least get an upgraded build from one of respected vendors here. DTE, ECS, Chuck Cow, Rev Xtreme, Synergy, etc.

It kind of depends on how you drive your car. If its a sunday driver/ on nice days cruiser and your not beating the crap out of it then i think youll be fine. If it sees the track A LOT, then i would replace the left side output shaft if you launch hard and a DTE read would work just fine. I have a similar setup and i have no porblems with stock rear.

Just be careful to avoid "wheel hop " when taking off with a M6--kills the diff.---Also Z06 rear diffs. are shot peened--(on the diff tag is says sp)--they are somewhat stronger--I have a stock Z06 SP 3.42 on my A4 390 RWHP with no problems
