How Many miles do you have on your car? Are you sure it is coming from the Clutch? or Transmission? Does your Shifter seem to have more of a rattle at that time too? Does the clutch pedal seem to grab higher than before?

I think the noise you refer to is caused by a vibration in the torque tube. You hear it at low rpms. I think all C5's do it when you let the clutch out. Mine did not do it in second gear until I put a kevlar clutch in it which probably causes a bit more vibration. The dealer will probably tell you it's normal. It is just one of the many issues with the drivetrain of these cars.
