Here are the notes I made when looking at installation of shorty headers on my 2000:

There are three possible headers which will fit, a 2000 C5 with different additional parts required in two of the three possible installations.

1) 1997-1999 Shorty Headers / exhaust manifolds will work, with the addition of a 1997-1999 mid-pipe, (the piece from the cats forward to the exhaust manifold)

2) 2000 Shorty Headers / exhaust manifolds will fit with no requirement for additional purchases

3) 2001 Shorty Headers / exhaust manifolds will fit with the purchase and installation of engine dip stick tube and Passenger Side AIR pipe for a 2001-2004 (note that the installation of the AIR pipe requires removal of the intake manifold)

So, for you this means that if you are going to use your stock exhaust system after you install the LS6 engine, you must also install the right/passenger side AIR pipe from your LS1, as well as your LS1 engine oil dipstick and dipstick tube, and your LS1 exhaust manifolds...........OR

You could use the LS6 AIR pipe, dipstick, dipstick tube, and LS6 exhaust manifolds, if you also buy an '00 or later exhaust mid pipe.

The only differences are where the AIR tube meets the primary..

One version met on #7 and the other on #5 ...don't remember which is which.

The dipstick location is a little different as well but the bracket can be easily modified to work.

so, can i get headers for my 98 ls1 first, drive it, and then make them fit for my 98 car with LS6 engine installed, or should i just wait and do it all at once to save trouble modifying them ( which year headers would i buy then - for a 98 or for 02+ since my car is 98 and the engine will be from 02 ) ?

You can buy and install headers for your '98 vette now, and then when you get your LS6 engine, simply swap your LS1 passenger side AIR pipe, engine oil dipstick and dipstick tube on the LS6 engine before you install it in your '98, and you should be good to go.
