I don't think they would effect allignment on their own, but depending on how and what you took apart in the suspension, an allignment might be a very good idea. There are a few ways to change the shocks. One of them involves unbolting the upper control arms. If you do this, make sure the allignment bushings get put back in place or your camber could be screwed up.
