To start off with, I have a 2000 a4 with a donaldson air filter, cold air screens and a gutted maf. I have heard of people having surging problems when they open up the radiator shroud to get more cold air. I have also heard that surging feels like a slight tapping of the brakes when it happens.
Well, I don't have the open shroud, but occassionally feel that slight tapping feeling between idle and 1000rpms when letting off of the brake and the car starts to accelarate a little on its own. Never any problems when it is given gas. Am I causing any damage to my engine if I leave as is because it does not bother me? Should I put the screens of the MAF back on? Will my PLII when it arrives(who knows when with the software writer recovering from surgery), probably correct the situation? Any thoughts and suggestions would be appreciated.

Generally you will feel surging when you are cruising at a steady speed. It is usually caused by your air/fuel mixture being off a little bit. You are possibly running a little lean.

I agree with B.Stewart, A/F mixture is probably a little lean. Buy or borrow an Autotap scanner and check your Fuel Trims. It is a great tool to have. There are lots of threads on the subject, just search on Autotap.
