Now i get a charge system fault and low battery warning. I have charged the battery and within an half hour it comes back on.
I used 2 gauge pos wire to the trunk and cut it as short as I could. I bolted it directly to the org pos wire and cleaned and insulated all conections. I took org grd wire and routed it to the frame from the eng. In the trunk I ran a short grd wire to the frame and cleaned the frame to bare metal. I show 13.5 vlts at idle and 14 vlts when drivivg.

The battery relocation kits I've seen (for late model cars), come with both positive and negative cables. I'm thinking you need to run the negative cable as well.
The main concern I have is breathing the fumes from the battery while it is charging. Batteries may leak and give off fumes, and I don't know if it is hazardous, but you should find out.

I have the LPE kit. It comes with a sealed battery box with a vent tube. Not sure if OP's kit has one, but vented cases are not hard to find.

LPE has two kits. One that runs both battery cables back to the original battery location, as you suggest. They have a "lightweight" model that has a short ground cable. It is supposed to be attached to the frame, after welding a battery post to the frame. It sounds similar to the way the OP installed his.

The LPE kit comes with 1/0 gauge cables. That is 2 cable sizes larger than you used. Perhaps the cable you used is too small. It could be causing a voltage drop that is showing like a "charge system fault".
Just a guess on my part, I'm not an electrical engineer.
Went to local NAPA took home crimper, 1 gauge wire and ends. changed 2 gauge wire to neg battery pole and made 1 gauge for pos. Ran both wires forward. only problem neg wire is now red and pos is black but it works.
Been there. I ran my neg cable out the side of the rear compartment and grounded straight to frame. Also did the a bigger ground from engine block to front frame and have had no problems since.
