Can anyone please tell or show me by picture where exactly the right window bracket is supposed to be fastened to the window according to the black mark pictured below?
I cleaned the window without marking the area's where the brackets where mounted by accident. The photo below is showing the window as if you were sitting in the passenger seat looking out.
The best way of doing it is to set the glass into the bracket and tighin it up a little. Then close the door and see which way you need to move it so it fits.
did you fig the window out yet mine is being a pain in the a## i have moved it every way and nothing it clips the little black piece on the roof i cant get the window its self to lower now either

After hours of adjusting I was finally able to get a nice seal that has no leaks. From the time I first bolted the window in to get an idea of the adjustments I would need to make to the time I completed the job the window never caught that little piece of black plastic located on the upper part of the window frame attached to the car. Note that all the adjustments made before the removal of the window and or frame would now be obsolete as it would be near impossible to put it back EXACTLY how it was before you took it off. It sounds to me like you may need to slightly lower the window in the frame by just barely loosening the bolts on the actual window "carriages" if you will and make very minor adjustments downward. Also to help the window clear that piece of plastic you may need to angle the frame inwards or even outward depending on how high or low you have the window mounted in the carriages. You do this by adjusting the long thread located behind where the reflector would be sitting if the door panel was still on. That adjusts the sweep for the rear part of the window/frame. There is also an adjustment for this toward the front of the door accessible from the front part of the bottom of the door. It to sweeps inward and outward also to adjust the sweep of the window/frame. You will probably have to adjust that one as well to get the perfect fit.
I walked back and fourth from the drivers side window to the passenger side window about 100 times and used my factory adjusted drivers side as a rough guide as to how the passenger side should look and line up to the seal on the car (I did not remove the drivers side door panel to do this). I would also take visual note of how the window looked against the seal with the door partially closed (1 click but not shut) and then fully closed. I also took hand measurements and even got out the trusty ruler a few times. This really helped me seal the areas that had been leaking on my test drives and made the window line up like factory.
Keep in mind most things on corvettes don't line up/align perfectly so you will have to be patient.
Best of Luck
