Default Lock horn and lights issue

Ok, here is the breakdown of my issue:

During a deployment my friend had to replace my 99 C5's battery.
He installed a 75-DL Duralast battery with a 95 Reserve Capacity .
Everything, with the exception of the column lock issue, was working fine.
I had the battery replaced with the proper 78-6YR 120 RC.
The column lock is still an issue, not as much though, but now I have a new problem.
After I reprogrammed the key FOB, regardless of how I have my locking settings set in the DIC, locking the car does not do anything but lock the car.
The lights will not flash in "lights only" or "horn & lights" and the horn will not sound in "horn only" or "horn & lights". Double clicking the lock button does not chirp the horn either.
The approach lights come on when I unlock the car, but do not shut back off when I re-lock the car.
The panic button does sound the horn and secure it properly, and the horn works from the steering wheel like normal.
I have checked to ensure all the doors and trunk lid were properly closed several times.
I have a feeling a relay fried during the battery install, probably because the dumbass technician disconnected/reconnected the battery improperly.

Any trouble shooting suggestions anyone?

Those functions are controlled by the BCM......PROVIDED.....the RFA receiver is communicating properly with the BCM, via class 2.

The car is a six speed manual.

I received the following code with the engine off:

58-SDM B1001 H: DTC B1001 Option Configuration Error

I received the following additional codes with the engine running:

B0-RFA U1016 H: DTC U1016 Loss of Communications with PCM
B0-RFA U1064 H: DTC U1064 Loss of Communications with BCM
B0-RFA U1096 H: DTC U1096 Loss of Communications with IPC

Just today I received this code:

40-BCM B2723 H: DTC B2723 PASS-Key Detection Circuit

I have 3 error codes for the RFA failing to communicate, including with the BCM, is it safe to say the RFA failed?

Fixed it! I noticed battery voltage was not sustaining 14 volts while running like it did when the battery was first installed, so I replaced the battery cable lugs, cleaned up the terminals, and torqued the lugs to between 11 and 15 ft.lbs. Everything works now, except that damn column lock. I saw the sticky thread for that problem and I know what to check for and such, so I am not asking about it, I'm not "That Guy", I can read, lol!
