Just had my clutch replaced with an LS7 and am having the EXACT same issue....it's almost like a kind of light chirpy squeaky clutch chatter, which doesn't make sense because its an OEM LS7 clutch that should have no chatter.

Let me tell you what I discovered. The reason I was having trouble with my shifter (i.e., not able to move between gears) is because I had two connectors switched around.
The reverse lockout connector was plugged in on the driver side of the trans and whatever plugs in on the driver side was plugged into the reverse lock out module. I'm encouraged by that discover. However, I still heard "some" squeaking from the bell housing area.
Yesterday when I fired up the car the squeak stopped. So I think I just need to drive it again before I can make any further judgements. That's not too bad for the amount of work I have put in on this project.

Sounds like you had your CAGS and reverse solenoid switched. This would make sense as to your shifting troubles. The reverse switch is to get signnal to prevent you from shifting into reverse while going forward. Being you had the connections switched, the CAGS was getting the signal and wouldn't want to allow you to get into 2nd or 3rd gear. (4th and higher shouldn't have been an issue)
As you stated, you may need to just drive the car to see if the squeek works its way out. Check the adjustment on the Tick Master Cylinder. You may not be getting enough travel on the slave cylinder to fully disengage.
