It's important to turn the screws in equal full turn increments in the front so that the pads are returned to the same place. This will minimize the amount of settling that is required and it will preserve the corner weight from the factory that is actually pretty good.
Same thing for the back turn the rear bolts in equal increments from side to side. This will lower the car equally and preserve proper corner weights.
If you just go in there and start turning bolts you can end up with a car that corners differently in each direction, with oversteer going one way and understeer going the other way. If you mess it up the only way to fix it is to take it to a shop that has a set of scales and will properly corner weight the car.
I don't think I'd be going to Pep Boys for this kind of setup work. You're more likely to get someone who will just start turning bolts and doesn't know any better. It'll be lower and look good, but there's no chance it will be done properly.
You don't have any profile info so we don't know where you are located, but there are good racing shops that will lower and cornerweight your car and do it right for not to much money. I'd be looking at one of them before I'd go to Pep Boys.
