Default water in door

I have a 98 vert and after a heavy rain I noticed a slushing sound. When I got home I noticed water coming out of my driver side door.

This morning, I went out with my wet-vac found a plug but wasn't able to get the plug out of the door. BUT i was able to open it enough and had the wife put the vacuum there and pull the out.

So I have 2 questions:
1) does the plug at the back bottom of the door come out to drain
2) any ideas of HOW the water got into the door

The interior of the car was/is dry all the water was in the door.

Yes the rubber plugs are removable. Not terrible difficult to remove or reinstall, just a bit awkward because of the height (or lack thereof)

Door will always get water in, the strip at the base of window is not watertight. There are drain holes in the door to allow the water to escape.
Look at the door sill. See the two vertical grooves - one near the front, the other near the back? There are small drain holes in the door above those notches. If the drain holes are plugged, water backs up inside the door.

If the interior door seals are cracked/split/missing, the water will overflow into the car

You shou be able to clean the drain in the bottom of the door to keep the water from accumulating but you can't stop the water from getting in.
