I had the same problem on my new 2002 convertible. This is my first convertible Vette. I realized that when I opened the trunk with the power button this would not allow you to use your power tonneau button. I used the manual pull string. When I pulled the tonneau up maually it rubs on the rear end of the opened trunk cover. Be careful I learned my lesson without any damage. Once you close the trunk the button will work. When you hit the tonneau cover button the power windows go down and the tonneau pops up. Hope this helps your problem.

If the fuse is good - two more things to check, wiring and then the switch. Once the tonneau is up check the wiring at the switch and then down the cover to where it plugs into the harness, could have come loose. If all that looks good, short the wires together and listen if the mechanism works to release the cover. If that checks out - bad switch. If neither of those check out get a volt meter and start checking for voltage from the switch back. Has to be an open somewhere if the plugs are plugged and shorting the wires don't work. Oh, just thought of another one, make sure the switch on the trunk lid is being fully depressed, if that is open that could be your problem.

If the tonneau is rubbing, it is not adjusted properly. This is quite common and most dealers don't have trim guys that either CAN fix it or CARE ENOUGH to fix it.
Mine did and it doesn't rub. The is a particular problem on 2001+ cars because the top is thicker.

The emergency brake does NOT have to be set to release the tonneau. Sounds like you have a fuse, wiring or switch problem. I'd start with the switch & make sure the wires are firmly seated. Then check the fuse.
If those were ok, I'd head to the dealer to get it fixed.

sounds like you have some good suggestions for troubleshooting. Some info you may find helpful along the way:
1)the yellow tonneau switch wires directly to the BCM
2)the BCM verifies that the alarm is DISARMED and the trunk is CLOSED
3)if they BOTH are, the BCM turns on the relay to pulse the release solenoid
4)that relay has a fuse
5)the BCM also issues commands to the DCM's to lower both windows
