It's a 2000 Standard M6 Trans.. Not Z06
Approx 40K miles
2003 Model Year.. But it is a very early 2003 - build date July 2002
Have a "whining" in the trans at speed... Doesn't matter the gear it's in.. Just the faster the louder.
It's very noticeable by 35 - 40 mph and gets worse... under 35 ish, it 's there but not as bad
Most of my experience has been with A4 C5's... So looking for help from the M6 crowd...
Clutch ? ThrowOut Bearing? Trans Itself ???
BTW, I have serviced this trans twice in the last 2 years.. I have used NON SYNTHETIC Dexron III fluid..
As I've read that the synthetic formula screws with the Paper Blockers in the trans....
But, Maybe this changed by the 2003 model year ????
Will NOT do it in 1st or 2nd gear , even at 60 mph in 2nd
4th, 5th and 6th gear at any speed ... 6th the worst...
Not on decel or in N... Only when slight or more throttle applied.. If you let off throttle it will quit.
So... it's def in the trans , not the diff
If you let off the throttle or go into N, the noise is gone...
I would think that if its in the Differential, then noise would be there all the time (at speed)
1,2,3rd (and reverse) gear is on the main shaft 5,6, is on the countershaft extension. 4th is the main shaft locked in place with the countershaft.
The fact the sound is 4,5th and 6th I’d bet the issue is the countershaft extension isn’t shimmed properly. That or the bearings have worn/compressed to a degree the original shim specs have now gotten wider. The extension shaft (and the gears on it) have more movement hence whining as the main shaft gears engage them.
The good news is only the back box needs to be removed and then measure and re-shim the extension so long as the bearings look good. The bad news is the trans has to come out.

According to the other web stuff i've researched, the problem others have had was the differential...
I guess the loading/unloading on the pinion... But I would think that it would be just as loud
"loaded" in 1st, 2nd and 3rd as it is in 4- 6 gears..
You can hear it in 3rd.. but once in 4+ It's very loud...

Also to add: the noise was non existent 6 months ago.. And has progressively gotten worse. '
I serviced the trans and differential (for the 1st time) a year and half ago.. Then serviced the trans again

It's almost for sure the differential. They (C5s) ALL have the same weak point which is the conical (Bellville) washers that preload the clutch packs. They crack and stop doing their job, the whole thing loosens up and the gears wear improperly causing a whine. The guys at RPM say a 50k mile OEM diff is on borrowed time and I believe them. My OEM one was screaming for it's life at 75k miles and the one I replaced it with from a junkyard (do NOT do this) had 85k on it and now has another 25k and it's getting louder every day. Our transmissions are not known for the failures you're describing but our differentials most definitely are.
EDIT: when you drained the diff was it sparkly? I drain mine periodically to get all the metal bits out of it. The worse it gets the louder it gets and the more sparkly bits it makes.
WELL, I drained the differential fluid..
It was about 1.5 yrs old , about 6 k Miles
Didn't see any metal flakes.. I drained it thru paper towels laid in my drain pan funnel.
But as far as my research has gone, I believe it to be the rear end, not the trans M6
It has the "Whine" when loaded even at very light throttle, once throttle goes to ZERO it stops
And it's def in the rear.. Not the clutch/flywheel area.
Now I'm on the hunt for a good/reputable rebuilder or even better yet someone in the KC area to
do the rebuild. I'll pull it myself, but garage space is limited. So I can't take forever
