On my prior vibration problem, I took the advise of new tires. Well new tires did not help. Matter of fact i think it made it worse. Could alignment have anything to do with my small vibration problem. This trial and error is getting expensive.

Hmmm. Can you re-describe the characteristics ? What's going on
New wheels/tires should not increase a vibration, unless if they are not balanced well...I would theorize
Can't say for sure if an Alignment is the culprit, but it can't hurt spending $100 or so to have it professionally aligned, can only help (can research the lifetime alignment from Firestone...)

Old tires were 6 year old. Good tread. Had them balanced, rotors turned, brake pads are good. Had harmonic balancer replaced. Just put on new Mickey Thompson tires. Vibration still there and i think it is worse. Don't really feel anything in the steering wheel but feel it in the seat. It comes on around 60mph. Its on again off again. Its not real bad but annoying to me.

Yeah I think you should, if the vibration increased - that's not right. Vibe in the seat points to tires, as this effects the entire chassis.
If the vibration remains afterwards, I'd take it to a trusted Tuner or Mechanic - to me it's hard to diag when it could be many things (like the Torque Tube perhaps).
But get the set rebalanced 1st, from a GOOD Tire shop - one that uses what they call Road Force Balancing (I.e Discount Tire). Then go from there...you'll be able to tell how far off the wheel/tire package is by the amount/number of weights they have to install on the set
