I've owned this 2000 A4 convertible since I bought it new in 2000. So I know the complete history.
Replaced Third-Brake Light with LED Unit
Replaced Regular Tail/Brake Light Bulbs with LED Bulbs
Installed Hyper Flash Resistor
All Hazard Lights Work Properly
All Blinkers Work Properly (Regular Speed Flashing)
Third-Brake Light Works Properly
Regular Taillights Work Properly
Brake Lights Do Not Work when Brake Pedal is Pressed
Never Had Euro Taillights
Replaced Hazard Switch
Fuses #8 and #15, As Well As Every Other Fuse, is Good

Did you recently add the LEDs and Hyperflash harness? If so I have seen one Hyperflash harness that was missing a wire which prevented the brake lights from working.
I don't remember which pin off the top of my head but all pins are used in the harness.
Had this issue with a hyperflash harness in a friends car.
I decided to bypass the hyper flash harness, and the brake lights work fine. So the problem would appear to be with the harness. Is this a common problem? Should I try another one? I just bought the harness a couple weeks ago.

And I thought I was the only one to have this issue. Gary was the one who pinned my hyperflash harness for the brake issue. There were only 2 open slots on my harness, he pinned those. After that, the harness worked as it was supposed to. But I had bought my harness a looooong time before installing and thought the issue was just a bad batch or just my rotten luck, and by now the issue would be solved, apparently not. Since you just bought yours a couple of weeks ago, I would send it back and see if the new one comes correctly wired, Or maybe try another company's harness.
That's what I prepare to do. Until then, I will have wildly fun blinkers, and brake lights that work. My car is all modern now. LED's from head to toe, Alpine double din touch screen with Android Auto, backup camera, etc. And only 66K mile on the clock. She still looks new from top to bottom, inside and out.
