Realistically it will be a straight swap over.
The only thing of caution I can think of of the top of my head is your 99 should have the smaller 26lb fuel injectors. If you are swapping in a WHOLE engine, the newer engine may have 28lb injectors. If that is the case you will want to keep your original injectors to keep the tune happy.
Also if the replacement engine is whole you will get the better LS6 intake manifold.
