So I just replaced my clutch master cylinder because the clutch pedal was going limp and eventually the clutch stopped disengaging. New master cylinder fixed that issue but when I went to drive it around I'm now getting a whining noise. Sounds almost like a transmission with straight cut gears.
Noise starts with 2nd gear and seems to me like it gets a little louder in each successive gear. Happens at pretty much any rpm and gets a little louder at higher rpm. Doesn't happen at any rpm with clutch disengaged, and oddly doesn't seem to happen in 1st gear that I've noticed.
Transmission or diff looked like it was leaking a little bit when I installed a speed bleeder, I haven't checked fluid level yet, but there was no whine before replacing master cylinder and the leak is not even bad enough that I've seen spots on the ground. So not sure that's it. Both Fluids were replaced with amsoil within the last 2 years.
I did install an AMT motorsports diff mount, I haven't heard anyone else complain of a whine noise after installing this though.
Clutch is also engaging very high. Is this because it's nearly worn out or something else? Tried putting it in 5th/6th at slow speed and giving it gas, didn't notice any slipping.

Yes. Sounds like a coincidence issue. If the diff was leaking, that would be where I'd start. If the OP pulls the drain plug, and gets no drain, who knows HOW low it is. On my 2000 A4, I changed the diff lube@100,000 miles. I used the GM lube, which has the friction modifier blended in. Can't remember the particulars, but went by the 2000 model year factory shop manual instructions. I figured if it went 100,000 miles, with stall converter and an LS7 making at least 30 drag strip runs in last 40,000 miles (at that point), it was good enough. BUT, if the OP road races, he'd probably want the very best lube he could buy.

I actually think it’s from the new diff mount. I’m pretty sure the leak is coming from the transmission, not the diff. Still need to check the fluid though.
Diffs are known to be problems in our cars and you stiffened up the mounting of the diff which will naturally transfer more noise to the cabin. Changing your clutch hydraulics aren't going to cause any new noises, but regarding the high pedal engagement, which master cylinder did you go with? OEM or??

I agree. The master cylinder is supposed to be oem I believe. Part # 12564455 from rock auto
Well that's good then it means you don't have any silly adjustment to make like if you had bought the "Tick" (Tilton) master cylinder. You might just be used to the old feel so if it's working okay I'd say its probably normal since I can't try it myself. The slave should really be changed with the master and I've seen a billion cases where people throw a new master at an old slave and the slave dies right after but I don't really think that's your issue here.
