So my dad's car was sitting somewhere for over a month because he passed away. It looks like a squirrel got into and and chewed up some wires. There were only two connectors that were affected. One that had a green tap on it and one that had an orange tape on it. Ive attatched pictures. My questions are below.
The green and orange connector belong to what?
The grren connector has two blue wires, not sure which goes to which.
The orange one has 3 sets of wires that are the same color 2 green with white line, 2 grey, and 2 black.
I put them back together with connectors, but I still ha e a bunch of codes being thrown. Do I clear and see what comes up? or do the go away?
Two issues I noticed after connecting the wires together was 1k idle and when I push the clutch the temp gauge shows the real temperature and when I let go it's drops down to 76f.
I've attached ALL the codes being thrown amd some pictures of the damage and connectors.
I reset them all and so far only 5 codes. But the clutch still does that weird temperature thi g when I push it in, so that is still weird.

I am not clear on what you are calling the "temperature gauge". The coolant temp gauge starts at 100. Perhaps take a pic or video of what you are seeing.

below are pics from a video i tool. When I push the clutch the temp shows the real temperature. When I let it go, it shoots down.
I am wondering if one of those same color wires might be hooked connected wrong. This was not happening when the wires were disconnected.
I can't help on your current situation, but have some info that may help you and others in the future. Honda sells "Rodent Tape (electrical tape)" part # 4019-2317. It's not cheap and I had to order it from a Honda dealer online. Apparently it in infused with something that rodents don't like to chew on.
If you figure out what harnesses those are I'd try to find some good used ones from a reliable salvage dealer. Good luck

There is a wiring problem, the coolant temperature wire is miswired or shorted and is now connected to the clutch safety switch wiring.
Yes, I am really trying to find some sort of wiring diagram for those two connectors to see what each wire is. It has to be one of the same colored wires not hooked up to the correct color (blue to a different blue for example. same shade).
