Did the 3.42 swap then started having rev limiter issues with it bouncing before shift. Fixed it somewhat with my tuner. Now for some reason when I start driving the car, you can hear an audible difference in RPM. If I get on it when it does that it prevents it from hard shifting. If I don't, it'll hard shift. If I turn the car off, it goes away and I'm good until it decides to do it again. What am I missing?
That's a tune issue. Your tuner might be looking at it but he's overlooking a couple of tables.
Rear Gear Ratio needs to be set, as well as shift points now with the Rear Gear change.
Not sure what you mean you can hear the RPM difference, if you go to lower Gears the car will definitely sound different because it'll go through the RPMs faster to get to speed.
Hard shifts is from the line pressure being higher, if slip is sensed the PCM will bump line pressure up so the Transmission won't self destruct.
When you mention tuner are you talking about a person or one of those handheld tuners? Those will not change the tables that need to be changed

That's not a good sign. I used my cars for guinea pigs before I started tuning other people's stuff...
