It cannot be cheap unless you already have a good donor car to work from. If you really want an MN6 car then you should just sell the auto and save yourself some money and headaches.

It doesn't cost as much as you'd think...we did this for my wife's 02 vert. The key thing is finding the donor parts; I'd suggest Gene's Kar Shop (that's who we used, and had good luck!). We got everything we needed from Gene - trans, clutch, torque tube, etc. I can't remember exactly how much we paid for parts, but it was less than I thought it would be (new parts would definitely cost much more!). Plus don't forget you can sell your automatic trans and diff (assuming you upgrade that, too, which I'd recommend). So that offsets the cost a bit, too.
I've done the swap and, geographically, we're very close to each other - feel free to check it out. Several others on the forum have as well. 95% is a very basic job with 5% nagging details.
I agree with what's been said above. Contact Gene at karshop. If you're not going to do the work yourself, finding a shop to do the swap can be a chore. Most can handle installing the basic parts, but getting them to tend to all the details of the wiring, pedal assembly, PCM programming etc. is another matter. You may be best served to just pay for a clutch/rear install and, if they can get it running, do the rest on your own. If you don't want to touch *any* of it, be prepared to shell out some dough.

I have LS1 Edit and a '98. I was able to load a stock '98 M6 program straight into the PCM. The main connectors, C1 and C2, on the PCM were missing some wires which didn't apply to automatics. I had to scrounge a few from the old A4 harness, but it worked out well. You NEED a set of shop manuals if you're going to do this. There have been minor changes over the C5 production run. Some helpful forum members tried to assist, but they're descriptions for other year cars didn't match what I was seeing.
Get in touch with Gene "karshop" he has the complete kit to do the swap from time to time.
Gene does have all the hard parts, but be sure to do your research... we had a bit of a snafu on which wiring harness was required. You need the transmission harness for your year car if you want things to mate up as cleanly as possbile. It's not perfect, but you end up running 3 - 5 wires manually instead of 20 or having to repin your connectors.
