Ok, I know what a GMID certificate is and that it's up to the dealer if they want to honor it (and it's really hard or impossible to find a dealer to accept it on a C6), but my question is - what does the dealer get out of it? Why does the certificate mean anything to them, does GM give them something for it? If not, wouldn't it be just as easy to negotiate down to that price?

I think the MSRP was 52500 and I was getting it for 46350 or something, so GMID or supplier is slightly better than the 5500 you negotiated here, but then again depends on the msrp of the car i guess

All depends, on what options are on the car, if it is Coupe or Vert, etc. However, my experience is never believe a car salesman, there may be some honest ones, I just never ran into one. It sounds close, but would need to know exactly what was on the Vette to price out a GMID.
I also believe the $800.00 for accepting a GMID is over and above the profit. I believe GMID is about 2% above MSRP, but could be wrong.
Biggest reason dealers don't want to sell GMID or especially GMS is that it takes up one of their allocations; cutting their profit margins.
My friend could have had the GMS price of about 5K off in January but couldn't sell his current car. He just sold his car and is buying the exact same car for the same price 4 months and 4K miles later (it became a demo) He likes to say he let the Dealer use and abuse it for 4 months at no charge. For new Vettes now that Dealer is MSRP only.

That's very close to GMID pricing. Another thing to consider is that if you have GM card points to use, you can't use them with GM Supplier pricing (I'll bet it's the same for GMID). So if you had a couple thou on the GM Card to put towards your C6, you would be better off negotiating the way you did.

What's GMID? is that the same as the GM preferred supplier program?
