Most flashing protocols that I've seen require a secure logon prior to flashing. This is a simple step where you verify your identity before the flashing begins. In the BCM example, if they did it right, the BCM would not be able to receive a flash unless (for example) the FOB was detected in the car. A simple step like that can prevent you from having to replace hardware and can also ensure as much security as the vehicle offers to begin with. To me, there is no excuse to have to replace flashable hardware if the security is handled properly.
