I posted a thread quite some time ago that I will now attempt to find and edit into this post.
The answer that most seem happy with, including myself, is some foam weather stripping wedged into the gap where the rocks are getting in.
This gap is in the front section of the rear wheel wells.
Of course you need to extract all the crap that is in there first. Believe me, what you can see in that gap is only the tip of the iceberg.

I can't locate the old thread, but here's a pic that I originally posted in it.

This was my process:
Remove lower screw shown in pic, as well as screws on inside of door, to loosen up panels. Then carefully remove pebbles from gap.
Tap/pound on the section shown in the pic and you won't believe the amount of sh*t that's in there. I repeated this process for 5 or so min. until I managed to knock out all of the crap.
I then washed the car, including special attn to the aformentioned gap in the wheel well, and installed the weather stripping once the car was completely dry.
I can't remember now whether I used the 1/4 " or 1/2" size. I believe I used the 1/2", but bought both sizes as the exact amt of "gappage" seems to vary slightly from car to car.
I bought the stuff I used from Lowes, labeled "automotive foam stripping".
So far, the foam is staying put nicely and keeping all of the crap out.
