I know I read something about it several months ago, but after extensive search I couldn't find the threads.
I thought this problem was happening on the 05s, but I have an 06 and the door is not aligned correctly with the car, it goes it half an inch so the border on the car next to the door gets a lot more dirt and it's prone to get ruined quickly. How do I fix it?
My drivers side door does not line up that well either. It actually rubs with the fender everytime I open it. It get to a point now where there is some paint missing due to the rubbing.

If I understand correctly most of you have the problem where the door meets the front fender?
Mine is where the door meets the rear body panel/fender. The door sticks out too far. It is fully closed but does not appear to be. Front edge against front fender is fine.
Anyone else fixed a similiar problem?
I hate, repeat hate, to let a dealer do this because something else will be messed up in the process.

No, same problem you have, rear of door sits lower than rear quarter panel. Look at the pictures in my previous post, thats looking from the front to rear.
No, slomarsh stated that his door sticks OUT too far, looking like it is not closed completely. This is exactly opposite the problem you describe.
In this case, Ed's fix is not the answer.

Hey JRfigo, is it the lower bottom of the door, when closed, that sits lower than the adjacent rear quarter panel, or is the door when closed sitting higher than the rear quarter panel??

Check at the bottom of the door. I believe GM put a bumper there to correct the alignment problem previously mentioned, check it to see if it's the problem. You may be able to shave it down to get it to align.
