Had a decent day today, got up to 55F and had to drop the top. The directions say to pull down the handle and turn to unlock, then press the button. When I raised the top at the end of the day I noticed the rubber stopper on the lid looked like it had been depressed by the handle. Should the handle be put back into the lock position before lowering? Directions don't say to do this?

Yes, turn the handle back to the lock position. I am sure it does not hurt anything the way you did it, but I have noticed it will leave a temporary indentation if you don't.

I don't turn the handle and I'm not sure about what temporary depression you are referring to. I'm not sure it matters either way.
Next time you put your top up, watch that lid just before it closes, there will be a square, about 3" in the center towards the back, one time down and the handle left a clear depression in it. Not sure is that was an issue or not, heck, maybe if is a good thing might stabilzie the top or something when down.
