I just picked up a 06 with the dealer loosing the no 2 fob. They are sending me a replacement, I read the manual about how to set up the fob by turning the rear key 5 times and it will display a fob no on the dic.
My question is will it allow me to program it as no 2 or will it try to set it as no3??

The quick proceedure will program it as number 3 since there is already a no 2 registered.
If what John says is true, and if you want to be able to use the new fob as a memory fob for the seat position, mirror presets, etc., you'll need the dealer to program it as fob no. 2.
Personally, I think the dealer should program it for you free, since he only provided you with one fob. That's what my dealer did for me.
I'll just take it to the dealer then, It will be the no 2 for the wife for her settings, Just trying to save myself a trip, thought I would be able to set it as 2.
The dealers coving the cost, no issue there, its a 2006 still new in inventory.
