After buying the car I noticed what I thought was the passenger-side window rattling when going over minor bumps. It turns out that the rattle was coming from the manual tonneau release strap:
For anyone with a car similarly equipped, if you have a rattle you may want to check this out. You can reach it behind the passenger's seat while driving. I taped it down for now. Somewhere in the house I have some velcro that will provide the permanent fix.

It was the release cable itself jiggling inside of the two white nylon "channel stays" that you can see in the picture... the stays that hold the cable in place against the tonneau cover. With the top down I didn't hear the rattle, but with the radio at a low to medium volume and the top up, it was audible when going over minor pavement-bumps in the 25 - 50 mph range. It was not a loud rattle... just irritating. The sound was very similar to rattling glass and that's why I initially thought it was the passenger window.

Yes, I couldn't isolate exactly which part of that cable was the culprit but mine has a slight rattle, too. In my case, it's not too loud, nor too annoying. As you said, the only time you can really hear it is with the top up, mostly windows up and radio down.
