I had the same problem.
In my case, it was the the mounting hardware for the plastic clips that was causing the noise.
Using your hand, you can can wiggle the clips a little bit. If one of them makes a squeaking noise using your hand, that's probably your problem.
To fix it, firmly pull straight up to remove the clip. Do it carefully so that you don't break the plastic.
The plastic clip attaches to the car using metal "clips".
I used silicone adhesive to glue all of the metal clips on.
All the squeaking is now gone.

I think the "official" Chevy fix for this is to apply some fabric on the base of the retaining bracket. There's a flat spot on the plastic piece that contains the retaining hook. You can take some self adhesive velcro strips (the fuzzy part, not the scratchy part) and put them on that flat spot. That prevents the plastic to plastic rubbing which often causes the squeaks.
But as Car2fast4you mentioned, if you can wiggle the clips on the top, and get the squeaking noise, it could be that. I had to replace one of my clips when it started falling off every time I took the top out of the hatch. It was definitely making lots of noise back there. But when the noise popped up again, the velcro strip took care of the noise of the rubbing parts.
