OK, so this is probably a noob question, but I've searched the forum, the owner's manual, and the web, and I can't seem to find an answer.
I went to get something from the trunk a night or two ago, and when I opened the trunk, the trunk lights didn't turn on. I know it was working about a month ago; did I change a setting or something? I don't think I did, but I guess it is possible. Every other feature on the car seems to be working; fuses all seem OK (although I don't know which specific fuse is the trunk light fuse); bulb filaments on both sides look OK.
In my 2006 owner's manual, I don't see a fuse listed as being the trunk lamp fuse. However, there is a fuse labeled (in the book) as being "CTSY/LAMP", although I don't know how it's actually labeled in the fuse box itself.
It is on the right side of the fuse box under the passenger side toeboard. If you had updated your profile with the model year of your C6 or posted it in your original post (above), I could quote you the page number in the owner's manual for the fuse block diagrams. In my 2006 owner's manual, the diagram is on page 5-94 and the info. about the fuses is on pages 5-95 to 5-97.
I guess I don't know of any way you could have accidentally turned it off.
So, I haven't had the chance to check the fuses yet, but when I went to get something out of the trunk this morning, the trunk lights worked just fine.
Do I have a short, that they would work and then not work and then work again on their own? Would a faulty fuse do that?
There is a timer in the system that turns off the lights if you leave the door or hatch open for about 10-15 minutes, is it possible your system had timed out?
Last time i checked, opening an additional door would turn on the lights even if the original door had not been closed, but sometimes the "system logic" of these things gets hard to understand.
I guess that is possible, although before I posted last night, I made sure the trunk was closed, came back an hour later, and the trunk lights still didn't come on. I'll keep you posted.
If your trunk light switch was stuck On, then it would time out and never come back on again until you opened the trunk and also opened a door. Not sure how to check that one...
Where did you come up with that info? Practical experience, or did you read it somehere?

A combination of reading this Forum, and some experimentation on my car.
If you open one door (or hatch) and leave it open, the system times out after 10 or 15 minutes and turns off the interior lights. If you open another door, then the cycle starts again. And I think maybe if you open and close one door but leave the original door open, the cycle starts again. So, my post #8 may not be accurate.
The experiments were done on our 2006, it was sold and i haven't repeated them with the 2009.
Maybe you can find someone local with the same year as you, do some side-by-side comparisons?
