Revs
When dipping the clutch to change gear the revs drop as normal, but then rise on their own by up to 500 rpm before I can let the clutch back out. I've checked for an air leak and cleaned the throttle body but the fault exists. The car is stock apart from a Honker Air box.

Anyway, my best first guess is you have an air leak.
Or dirty MAF sensor. Or maybe the MAF sensor was incorrectly positioned (direction of flow and angle of install).
Modern voodoo sometimes works: Try disconnecting the battery for 5 minutes... supposedly this initiates an engine relearn mode and will adjust for the increased air flow of your new air box. (Sounds like hogwash to me but it's easy enough to try.)
I also saw a post where a guy put tape over a leaky air intake... problem solved, but really?

If all else fails, re-install the stock air box. I bet that fixes it.
