I looked through a ton of threads, but didn't seem to find this particular issue.
My window sort of groans when I drive with it fully up. If I lower it just 1/2 an inch, it stops. It will also stop if I push hard on the panel next to the window inside the car.
I assume the window is rubbing the rubber seal and making the groans when I'm driving. Any suggestions on how to fix? A little silicone on the door seal?
Maybe it's the indexing motor stuck. You could unhook the battery, then reconnect it and before you re index the windows go for a drive and see if it sounds the same.
Does it groan when you operate the window? My 2005 coupe's driver window groaned when operating. I smeared vinyl conditioner on the window and ran the window up and down until the noise finally went away.

Sure w/could explain the groan OP's hearing 'til window's lowered a bit. Your suggestion just might do the trick.
