I have looked around and found similar problems, but not exactly the same. My pass window is all the way down. It will go up about 1" and it will even index down this low.
So what happened?:
I changed the door speakers in both the driver and pass doors. The drivers door had this same problem, but righted itself after re-indexing the window. The passenger window will not share this sentiment though.
What I've tried:
I have tried re-indexing the window, pulled the door woofer out to see if anything it restricting it, disconnected the battery for about 30 minutes. None of these attempts have yielded any sort of light at the end of the tunnel.
I'm sure there is just something I am missing and I hope someone can point me in the right direction. It seems like the window thinks it has rolled all the way up after it has moved ~1".

hummm... if you had said that it goes up only half way before stopping... i'd have said that you didnt have the door closed, because it has to be closed the first time you re-index or it just stops half way up for saftey purposes.
Its a totally messed up conundrum right? I haven't seen a problem like this yet. I am tempted to make a video and supply a link to make sure I am describing it right.
ChevyDave, Have not heard 30 seconds. I am going to go give that a try right now. Does it matter if I use the driver or passenger window control? Does something with the window system reset when the door panels are unplugged or something?
30 seconds, no luck. This is a never ending dilemma.
well, i went through all the search for your problem. other that one person saying that they held it for more than 10 seconds and it suddenly went zip up... or and others that had wiring hangup stuff, causing problems , no idea.
when the window feels it has hit a stop, it will stop. and remember where it stopped.
i'd do this then i have no ideas.
disconnect battery again. wait a few mintes. then try reindex again
added... oh , reread your post, you already tried disconnect/reconnect/reindex. sorry , i ran outa ideas

Tried a new approach. Disconnect door panel, disconnect battery (1 hour, had lunch and such), reconnect battery, THEN reconnect door panel, reindex window; and viola, works like a champ now. Had to have the right sequence I suppose. Thanks again for all the help.
