Note: This is not an indexing issue. I have tried this, including disconnecting the battery. This is an issue of the indexed height being about 2mm too low.
I am trying to find complete instructions on the actual adjustment of the window height. The manual references the old C5 adjustment instructions of removing plugs underneath the door, which don't really apply.
So I am trying to find out whether I will need to remove the door panel, and if I do, which things need to be adjusted to raise the height.

Remove door panel trim.
Reconnect window switch to harness.
Raise the door window.
Disconnect window switch from harness.
Remove window clamp sight access plugs
Loosen window clamps.
Close the door.
With aid from assistant standing outside the vehicle, postion window to door opening.
From the inside of the vehicle tighten the window clamps.
Install access plugs.
Install door panel trim.
I would try indexing a few times before taking the door apart.
I had a similar problem with the window when down being too high. Part of the window was sticking up above the rubber trim and I was afraid if the edge was hit with something it would shatter the window.
My fix was to index to the down position several times until I was satisfied with the placement. It worked.
