Strictly from memory, but I think you sit in the car with the door closed, put it in Accessory mode, lower the window and hold the switch down for a couple seconds, then raise the window and hold it for a couple seconds. If you can't get the door closed, try it with the door open.

Indexing the windows, bring both windows up, then release the buttons and immediately push both buttons up, and release and there indexed.

From the owner's manual.
With the engine running and the window down, close the car door. Raise the window and hold the up switch an extra 3 seconds. Release. Without lowering the window, hold the up switch again for 3 seconds. Release. Done. Don't forget the other window.
