YOU really need to drive each one and decide. The C6 with Z51 was much better FOR ME. I had owned a C5 Z06 for about 18 months, and loved it, but my wife and I were planning on doing the BG Caravan last year and she wanted the additional comfort. I saw no reason to argue and so did a near-level buy/sell, accepting much higher miles for the newer car.
As it turned out, the Targa, quietness and looks were all big plusses; no way could I tell any difference in straight-line acceleration, and I am not nearly a skilled enough driver to perceive any handling differences -- Z51's are very tight and responsive.
How can you go wrong with either, however? Nice choice to face...
The truth is, when GM released the C6 with the LS2, it was rated as 400 hp, but in true number it was more like 408. Gm knew this, but decided to rated it at 400, so as not to upset the C5 Z06 owners when they heard that the base Corvette was actually rated higher then their performance minded Z06. Now that is not to say that the C6 base would out preform the Z06, but as you know and it is always a talking point on the forum as to how much HP you have.
Also unless you plan to really track the car , you will not notice the difference in an LS2 and the LS3. Trust me I have driven them both and I have an LS2 and it is more then sufficient for street driving and what you plan to do with it.
So with that said. I suggest that you start looking now and find the best car as far as options and low mileage before the spring gets here.
WRONG, I have owned LS2 with full/exhaust/Vararam intake /tune making 395rwhp and now have LS3 436hp stock with NPP and LS3 is every bit as fast as LS2. Before selling I tested them both and they were neck in neck. Stock LS2 is noticeably slower, especially in higher rpms in 3rd gear. It just falls flat and LS3 keeps pulling.

Don't get dennis50 in here with the fastest C6 bolt on time slips??, which happens to be the LS2??? I've driven a stock LS3 coupe and My Z51 LS2 and picked the LS2 because it wasn't 8K faster!! Nothing against the LS3. It's stronger and has better heads. Both are good motors bottom line!!!
I loved my C5 Z06 and I would never replace it with a C6 unless it were a Z06 or ZR1. Even driving my C6 Z06 I find myself missing my C5 Z06, it just felt so small and light and raw. Really hard to beat

The LS3 is quicker, 30/24 faster. Some of you need to get over yourselves and your LS3 and quit acting like it's the LS7, the big boy with the noticeable power, you have 30/24 on us. Throw a set of headers and tune on an LS2 boom done you got LS3 #'s, or just a FAST and a tune. The LS7 is the engine to get PERIOD. You need a hell of a lot more than headers and a Fast to touch that.
I have nothing but love for the LS3, if I could have gotten one at the time I would have, but a few grand was out of my budget. Now they are cheap and obsolete just like the LS2, but please quit acting like it's at a whole new level of power, it isn't.

What He said is SPOT ON, word for word!!! The LS3 is a super good motor but the LS2 is real close, especially after mild bolt ons!!
