I bought an 06 in January. It had two fob's #1 opens car and can use to start but doesn't allow for any memory functions. #2 allows all memory functions seats steering wheel and such so I use daily. If I reprogram #1 (long program) will I loose the functions of #2 and have to reprogram that one also. I don't want to chance having to do it twice. The car also came with a key and I had a spare cut.

Yes. Using the long procedure cancels all previously programmed fobs. That's the way it should be in case prior fobs programmed for your car could be used by someone else to steal it.
Go ahead and program the one with a #1 on it as fob no. 1 and the one withe the #2 on it as fob no. 2. Then both fobs will have the memory option.
You will need to go ahead and program both of them with one use of the long procedure.

I think that your FOB #1 is probably OK. If it will open the car and allow starting, then it may be a body module issue or something altogether different. The first thing I'd do just for posterity, is to disconnect the car's battery and wait a few minutes; then reconnect it (you'll have to re-index the windows, but that's all). This action might reset everything and then allow you to program the memory functions. Hope this helps. . .
Make sure to program the #1 fob first (if you want your "#1 fob to actually be that), when doing the long programming, because what is stamped on the fob means nothing, only the order in which they are programmed.
That's exactly what I had to do.
Reprogram both FOB as one and two again after I bought my 05.
Apparently one key was programmed in either 3 or 4 and that will not allow that key to access options.
I took mine to a key shop and they did it in 12 minutes rather than 30.
They could erase the memory faster with a tech 2 I am guessing.
Now both of my fobs can access the options , and I feel safe that there are no fobs out there in the wild that can start my car.
