I replaced the top on my '08 vert with an aftermarket that another member here pointed out was for sale on ebay.
The top looks great but after letting it stretch for a couple of weeks after install, I've tried putting it down a few times. OK the first 2 or 3. The last time the base of the window snags on the body panel that lifts to allow the top fold into the trunk.
Is this a common problem? In 7 years that I've had the car, this never happened.
Whats the consensus? Anyone else experience this problem after putting in a new top?

I don't know about just new tops but it is a common problem. There is very little tolerance between the back part of the top and the rear deck cover I believe you are talking about. Hope you got the new straps that help pull the window forward enough to clear it.
This will get you started but there may be other adjustments on a new top. Mine (2006) just bumped the window, didn't stop it. Also check the oil in the top hydraulics to see if it's full. Believe there are YouTube videos on that too. I just drilled the rivet out over the window, while top was up, pulled the strap tighter and put in a small washer, nut and bolt in a new hole in the strap on each side to secure it tighter. Worked so far, may have to get some new straps someday, they are elastic and lose their strength.
Edit: My straps were on the side of a bar facing out about over the window, not like the one shown so it was easy to drill out. Tried the other shown but not to easy. I think they probably changed the forward location of the strap so it was harder for you to do yourself.
My 06 does it. I use two fingers to pull the bottom of the window forward 1/2" when the tonneau is opening/closing. Some day I may take it to a local top shop to have the "correction" done.
I have a manual top and I have to give the window a push forward when closing top, not so much when opening. I actually have a rub mark on the glass from the 1st time it hit.
