So here is my first question to you guys.... The drivers side window has a " hard " close . When I've roll my windows up in the past in my other cars I just pull up the lever and it closes and the window stops on its on without any damage. On this car , I have 2 very small knicks in the edge of the window where it hits the inside framework so hard. Almost like it either needs some cushion or its not adjusted correctly to the right stop point. My first thought was to get some 3m adhesive back tape with a little padding and shove up in there. What are your thoughts?
Its not the indexing that's the problem. Its does drop down like its suppose to do and raises up after door closes. Its when it raises up it seems like it goes too far in or too hard and causing small nicks on the edge of the glass.

Under the weather strip on the roof are 4 screws holding it on. Check that they are all screwed in tight. If one is loose it may be the window is hitting it.
