No, fobs do not lose their programming. But sometimes new fob batteries are bad - it happens. As cheap as they are, try to buy a new brand at a different place.
Be sure there's nothing in your pocket with the fob that's interfering with the signal. Also be sure there's nothing charging in the electric outlet in the car console.
Any new devices near the car that put out a strong electronic signal?
Last, but not least, be sure you've got a good strong battery in the car.
Two questions.
1. Can you open both doors by manually pushing the unlock button?
2. When you put in the new battery, did you check the polarity and assure that the little contact tabs were in the right position? They have been known to slip out of place during a battery change.
Just a wild guess but, are you sure you put the batteries in the fobs right side up?
You may also want to clean the contacts in the fobs and gently pry them up to make a better connection.
When the fob is in the slot it, the same antennas are still being used. The difference is the fob is right next to the antenna in the slot and the fob will operate with a dead or no battery.

Yes the door locks work manually and I'm sure of the polarity.
Some what unrelated, but is anyone with these fob issues, getting the chiming noise when they open the drives door with the ignition key " OUT" of the ignition switch?
I have had this problem since I purchased my C5 3 months ago. I also am having issues with programming my new after market tpms sensors.

I hate to be like the forum police but you might try posting this in the C5 section.
