Sounds like you just need to reindex the windows. Simple procedure mentioned in the owners manual after if the battery has been disconnected. I don't have the details handy, but as I recall you run the windows all the way down then all the way up, then hold the up switch in the up position for like 10 seconds, let go of the switch and then again hold it in the up position for several seconds -- may need to repeat the let go and hold up a few times. Do a search for c6 window indexing for more info.

Look in the FAQ & DIY sticky at the top of the title page. There's a thread for how to reset the window indexing. Your owner's manual will tell you this needs to be done every time you disconnect, then re-connect the car battery. Also, you'll need to do both windows. And you only need to do it once per window.

Anytime you discount your battery, you will have to re-index the windows.
I always leave the windows in the down positions when disconnecting battery.
