What year is the engine and what year is the computer that you are using to run it?

What ECM and what BCM. IF E40 and C6 BCM, going to have problems that is putting the car into limp mode since will bank that your missing some other C6 type modules that the BCM is looking for. If E40 and say non C6 BCM, that will bank that the other BCM is not sending the ecm the data is looking for, and again, putting motor into limp mode.

So on that note, would be better off with an aftermarket ECM that can be used stand alone for the motor.

i already called them and they don't know what the problem is
the only thing the ecm is looking for is the 2 second h2o sensors after cats but they aren't there

Easy enough to turn off the rears sensor in the tune to solve that one, but that should still not put the car into limp mode.
Hence ECM is looking for something, it not right, and why the motor is going into limp mode.
Hell, it could be something stupid like a later model TB that opens the reverse way of the 05, and why the car is going into limp mode. If ecm is set up for 05 TB, then the vane of the TB should be silver. If the vane is gold, it's a later model unit and will open the other way of the 05 unit instead.
